The current implementation of the Neo-Darwinian model of evolution typically assumes that the set of possible phenotypes is organized into a highly symmetric and regular space. Most conveniently, a Euclidean vector space is used, representing phenotypic properties by real-valued variables. Computational work on the biophysical genotype-phenotype model of RNA folding, however, suggests a rather different picture. If phenotypes are organized according to genetic accessibility, the resulting space lacks a metric and can be formalized only in terms of a relatively unfamiliar (...) structure. Patterns of phenotypic evolution—such as punctuation, irreversibility, and modularity—result naturally from the properties of the genotype-phenotype map, which, given the genetic accessibility structure, define accessibility in the phenotype space. The classical framework, however, addresses these patterns exclusively in terms of natural selection on suitably constructed fitness landscapes. Recent work has extended the explanatory level for phenotypic evolution from fitness considerations alone to include the topological structure of phenotype space as induced by the genotype-phenotype map. Lewontin’s notion of “quasi-independence” of characters can also be formalized in topological terms: it corresponds to the assumption that a region of the phenotype space is represented by a product space of orthogonal factors. In this picture, each character corresponds to a factor of a region of the phenotype space. We consider any region of the phenotype space that has a given factorization as a “type”, i.e., as a set of phenotypes that share the same set of phenotypic characters. Thus, a theory of character identity can be developed that is based on the correspondence of local factors in different regions of the phenotype space. (shrink)

Rogers & McClelland's (R&M's) précis represents an important effort to address key issues in concepts and categorization, but few of the simulations deliver what is promised. We argue that the models are seriously underconstrained, importantly incomplete, and psychologically implausible; more broadly, R&M dwell too heavily on the apparent successes without comparable concern for limitations already noted in the literature.

BackgroundPreprint usage is growing rapidly in the life sciences; however, questions remain on the relative quality of preprints when compared to published articles. An objective dimension of quality that is readily measurable is completeness of reporting, as transparency can improve the reader’s ability to independently interpret data and reproduce findings.MethodsIn this observational study, we initially compared independent samples of articles published in bioRxiv and in PubMed-indexed journals in 2016 using a quality of reporting questionnaire. After that, we performed paired comparisons (...) between preprints from bioRxiv to their own peer-reviewed versions in journals.ResultsPeer-reviewed articles had, on average, higher quality of reporting than preprints, although the difference was small, with absolute differences of 5.0% [95% CI 1.4, 8.6] and 4.7% [95% CI 2.4, 7.0] of reported items in the independent samples and paired sample comparison, respectively. There were larger differences favoring peer-reviewed articles in subjective ratings of how clearly titles and abstracts presented the main findings and how easy it was to locate relevant reporting information. Changes in reporting from preprints to peer-reviewed versions did not correlate with the impact factor of the publication venue or with the time lag from bioRxiv to journal publication.ConclusionsOur results suggest that, on average, publication in a peer-reviewed journal is associated with improvement in quality of reporting. They also show that quality of reporting in preprints in the life sciences is within a similar range as that of peer-reviewed articles, albeit slightly lower on average, supporting the idea that preprints should be considered valid scientific contributions. Alchemy is central to Jung's hypothesis of the collective unconscious. In this volume he begins with an outline of the process and aims of psychotherapy, and then moves on to work out the analogies between alchemy, Christian dogma and symbolism and his own understanding of the analytic process. Introducing the basic concepts of alchemy, Jung reminds us of the dual nature of alchemy, comprising both the chemical process and a parallel mystical component. Emotions play a prominent role in social life, yet the direct impact of emotions on behavior and judgment remains a point of disagreement. The current investigation used meta-analysis to test two theoretical perspectives. The emotion-as-direct-causation perspective asserts that current emotions guide behavior and judgment, whereas the emotion-as-feedback perspective asserts that anticipated emotions guide behavior and judgment. Although the emotion-as-direct-causation perspective was frequently tested, only 22% of tests were significant. Although the emotion-as-feedback perspective was rarely tested, 87% of tests were significant. (...) Our findings suggest that empirical evidence is weak for the default assumption that emotion is the proximal cause of behavior and judgment. Our preliminary findings also suggest that anticipated emotion reliably impacts social behavior and judgment. (shrink)

For a relation R on a recursive structure /oA, we give conditions guaranteeing that the image of R in a recursive copy of /oA can be made to have arbitrary ∑α0 degree over Δα0. We give stronger conditions under which the image of R can be made ∑α0 degree as well. The degrees over Δα0 can be replaced by certain more general classes. Most philosophers of science now believe that scientific data are theory laden, i.e., the evaluation of data is influenced by prior theoretical beliefs. Although there is historical and psychological evidence that is consistent with the theory-laden position, experimental evidence is needed to directly test whether prior beliefs influence the evaluation of scientific data. In a fully counterbalanced design, one group of subjects received evidence that dinosaurs were cold-blooded, and another group of subjects received evidence that dinosaurs were warm-blooded. The subjects (...) reported a strong belief in whichever theory they had read about. Then subjects were presented with a piece of data that supported one theory and contradicted the other theory. The identical piece of data was rated as more believable when it was consistent with the subject's theory than when it was inconsistent. These results provide clear support for the position that scientific data are theory laden. (shrink)

Adaptive management is commonly identified as a way to address situations where ecological and social uncertainty exists. Two discourses are common: a focus on experimentation, and a focus on collaboration. The roles of experimental and collaborative adaptive management in contemporary practice are reviewed to identify tools for bridging the discourses. Examples include broadening the scope of contributions during the buy-in and goal-setting stages, using conceptual models and decision support tools to include stakeholders in model development, experimentation using indicators of concern (...) to stakeholders, an experimental focus that reflects the level of statistical confidence required by management, and the engagement of stakeholders in data interpretation so that those affected by management outcomes can learn and adapt accordingly. In this context, a framework of questions that managers can use to reflect on both ecological and social uncertainties as they relate to individual management contexts is proposed. (shrink)

We present a mathematically precise derivation of some generalized orthogonality relations for the discrete series representations of SU(1,1). These orthogonality relations are applied to derive tomographical reconstruction formulas. Their physical interpretation is also discussed.

Introduction: Schools have become a primary setting for providing mental health care to youths in the U.S. School-based interventions have proliferated, but their effects on mental health and academic outcomes remain understudied. In this study we will implement and evaluate the effects of a flexible multidiagnostic treatment called Modular Approach to Therapy for Children with Anxiety, Depression, Trauma, or Conduct Problems on students' mental health and academic outcomes.Methods and Analysis: This is an assessor-blind randomized controlled effectiveness trial conducted across five (...) school districts. School clinicians are randomized to either MATCH or usual care treatment conditions. The target sample includes 168 youths referred for mental health services and presenting with elevated symptoms of anxiety, depression, trauma, and/or conduct problems. Clinicians randomly assigned to MATCH or UC treat the youths who are assigned to them through normal school referral procedures. The project will evaluate the effectiveness of MATCH compared to UC on youths' mental health and school related outcomes and assess whether changes in school outcomes are mediated by changes in youth mental health.Ethics and Dissemination: This study was approved by the Harvard University Institutional Review Board. Humans, unlike other animals, are equipped with a powerful brain that permits conscious awareness and reflection. A growing trend in psychological science has questioned the benefits of consciousness, however. Testing a hypothesis advanced by [Lieberman, M. D., Gaunt, R., Gilbert, D. T., & Trope, Y. . Reflection and reflexion: A social cognitive neuroscience approach to attributional inference. Advances in Experimental Social Psychology, 34, 199–249], four studies suggested that the conscious, reflective processing system is vital for logical reasoning. Substantial decrements in (...) logical reasoning were found when a cognitive load manipulation preoccupied conscious processing, while hampering the nonconscious system with consciously suppressed thoughts failed to impair reasoning . Nonconscious activation of the idea of logical reasoning increased the activation of logic-relevant concepts, but failed to improve logical reasoning performance unless the logical conclusions were largely intuitive and thus not reliant on logical reasoning . Meanwhile, stimulating the conscious goal of reasoning well led to improvements in reasoning performance . These findings offer evidence that logical reasoning is aided by the conscious, reflective processing system. (shrink)

The recent speculation which I have in view is that which finds its inspiration in the great development of scientific discovery and scientific thought in our day. It would be impossible to range over the whole field. Moreover, the efforts which have been made to frame a comprehensive scheme of thought on the foundation supplied by science are those which are truly characteristic of our time. In recent years, science has been passing beyond the experimental stage, and also beyond the (...) limits which, in former times, made it departmental. The great conception of Evolution, and the intimate linking up of astronomy with chemistry and physics, and of chemistry and physics with physiology and biology, have quite altered our outlook on the universe. The mind of to-day passes from space-time to the electron, and from the electron to the structure of the cell, and from the cell to the living organism, with hardly a jolt. Not that the problems which mark the passage from stage to stage in this series have been solved, far from it; but that the different tages have so much the appearance of closing up into one continuous process that we seem to be approaching a view which will regard the whole as one unbroken development. No wonder that philosophic minds, among students and dreamers speculating on the mystery of the Universe, begin to think that some account of it, based on assured results of science, is becoming possible. A categorical ontology of space and time is presented for emergent biosystems, super-complex dynamics, evolution and human consciousness. Relational structures of organisms and the human mind are naturally represented in non-abelian categories and higher dimensional algebra. The ascent of man and other organisms through adaptation, evolution and social co-evolution is viewed in categorical terms as variable biogroupoid representations of evolving species. The unifying theme of local-to-global approaches to organismic development, evolution and human consciousness leads to novel patterns of relations that (...) emerge in super- and ultra- complex systems in terms of colimits of biogroupoids, and more generally, as compositions of local procedures to be defined in terms of locally Lie groupoids. Solutions to such local-to-global problems in highly complex systems with ‘broken symmetry’ may be found with the help of generalized van Kampen theorems in algebraic topology such as the Higher Homotopy van Kampen theorem (HHvKT). Primordial organism structures are predicted from the simplest metabolic-repair systems extended to self-replication through autocatalytic reactions. The intrinsic dynamic ‘asymmetry’ of genetic networks in organismic development and evolution is investigated in terms of categories of many-valued, Łukasiewicz–Moisil logic algebras and then compared with those obtained for (non-commutative) quantum logics. The claim is defended in this essay that human consciousness is unique and should be viewed as an ultra-complex, global process of processes. The emergence of consciousness and its existence seem dependent upon an extremely complex structural and functional unit with an asymmetric network topology and connectivities—the human brain—that developed through societal co-evolution, elaborate language/symbolic communication and ‘virtual’, higher dimensional, non-commutative processes involving separate space and time perceptions. Philosophical theories of the mind are approached from the theory of levels and ultra-complexity viewpoints which throw new light on previous representational hypotheses and proposed semantic models in cognitive science. Anticipatory systems and complex causality at the top levels of reality are also discussed in the context of the ontological theory of levels with its complex/entangled/intertwined ramifications in psychology, sociology and ecology. The presence of strange attractors in modern society dynamics gives rise to very serious concerns for the future of mankind and the continued persistence of a multi-stable biosphere. A paradigm shift towards non-commutative, or non-Abelian, theories of highly complex dynamics is suggested to unfold now in physics, mathematics, life and cognitive sciences, thus leading to the realizations of higher dimensional algebras in neurosciences and psychology, as well as in human genomics, bioinformatics and interactomics. At Moore’s time, the main-stream ethical theory is the doctrine that pleasure alone is good as an end as held by the hedonistic utilitarianism. Moore, however, asserts that good, not composed of any parts, is a simple notion and indefinable, and naturalistic ethical theories, in particular hedonistic utilitarianism, interpret intrinsic good as a property of a single natural object---pleasure, which is also the sole end of life, thus violates naturalistic fallacy. Moore seems to believe that there exist things other than (...) pleasure that are also intrinsically good and has searched for them. But Moore has not clearly stated what these things are, nor has he given any justification for why they are intrinsically good. This paper discusses Moore’s arguments and difficulties of utilitarianism. With the subjectivistic utilitarian theory of value, Unified Utilitarian Theory (UTT) discards the classification of value into intrinsic and instrumental and proves to be exempt of all theexisting difficulties with utilitarianism related to pleasure, including naturalistic fallacy, vagueness of pleasure and sole end of life, double counting, etc. (shrink)
